So? He already has spotted you, knows what ships you have and where you are. Only difference now is he can follow you. Just leave a frigate behind to keep his pod scrambled/webbed and problem solved.
You're trying to make this whole "spy" thing into something a lot bigger than it really is. If you engage the spy, he already knows your forces. Just find ways to deal with the changes and get over it, it really isn't all that hard to adapt to this change at all.
Who is to say you hold all your forces in the same place, hmmmm?

The 0.0 systems we thought were bugged were actually the ones which worked correctly and every other 0.0 system was actually buggy?

Seems pretty pointless to receive a security rating hit when you pod someone. Most people would just self-destruct to get back to base and into a new ship anyway.
You'd think the fact you have a reliable clone as backup would mean actually killing someone isn't a huge offense.
